except it really looks and sounds like the U-boat crew is making ready to dive in that scene just before the red line starts.
I've heard that the script originally called for Indy to lash himself to the snorkel (also no entirely implausible) so I would guess that the scene where the dive warning sounds was originally intended to lead into that.
However...
You are right. Unless they were going into battle, the U-boat would have stayed on the surface. Sub design of that time allowed for greater speed and manueverability on the surface. It wasn't until the 60's that the teardrop shaped hull was used, allowing for greater speed below than above.
