There's a part of the script where Indiana lashes himself to the periscope, and stays there for the whole trip. I guess the sub never drops below periscope depth.

On a side note, does anyone really think that by looking away from the Ark you'd be saved? Didn't Speilburg or Lucas ever go to sunday school?
