If I was writing Indy 4 (assuming I had writing talent)
The story would center around
Indy, Henry Sr., Short Round, and a new female lead (or Marion).

Upon return from a little relic hunting mission in which Indy is badly injured (eye cut), Indy has decided to retire from the relic chasing business. Indy learns he will be blind in that eye and required to wear a patch for the rest of his days and after mopeing around a bit dwelling on past expieriences, leaves for Russia to visit his father and Marcus who are doing some research there on "?" He arrives and is greated by Short Round who is working as Henry's assistant. Short Round tells Indy about all the fantastic research they've been doing. Henry tells Indy how he believes he's close to discovering the location of "?" Indy scolds his father for contemplating such a dangerous journey claiming he's being irresponsible. Indy points out the fact that he has retired and he's younger than Henry and Marcus. Indy turns on Short Round for encouraging him and storms off realizing the futility of arguing with them. Indy returns to his hotel where a woman recognizes Indy from a lecture she attended. They talk over drinks and Indy reveals his father's quest. She has information which is urgently vital for Henry and Marcus to know regarding the opposition to the quest. Indy talks to Short Round on the phone who tells him Henry is out but Marcus just left for the airport ahead of them so as to make arrangments
in ("place"). Indy arrives with the woman at the airport to find the police at the scene of the "accident"/murder in which Marcus was killed. Indy and woman find evidence of the opposition's hand in the matter and Indy decides to avenge Marcus' death. Henry points out that the path to vengeance takes Indy along Henry's path for the "?" as well. The woman volunteers to help stating that her extensive knowledge of "?" will aid them. Short Round is eager to go anywhere with Indy despite the irritation of being left behind on several adventures before.
Indy, Henry, Short Round, & Woman, leave for ("place")
Henry and Indy bicker about retirement and Indy maintains he's just trying to catch Marcus' killer and is not going adventuring.

Indy continuously is forced to save the gang from peril after peril
in true Indy style. Short Round helps out in a big and usefull way on almost every occasion proving he is truly grown up and a fine example of Indy and Henry's tutoring of the years.

Indy learns that he's not what he used to be and his damaged eye and lack of depth perception is almost getting him killed in situations where he would've been fine before.

Indy and Short Round rescue Henry and the woman. Indy prevails despite
his handicap and saves Short Round as well.
Victory is theirs and they have found the "?". Henry announces he now
agrees with Indy and will retire. Short Round tries to convince Indy that their victory is a sign that they should continue to work together. Indy announces that he's decided he's in love with woman and is going to stay retired and safe. Indy suggests that Short Round has a bright future ahead of him and suggests he go work for Sallah.
Short Round agrees. They all ride off into the sunset and live happily ever after. The End.

(Oh and Short Round is played by Jet Li. j/k)
