From what I could attest, actually, the Ark in the movie was quite accurate, although the painting on the side was not as described or shown in other biblical paintings.
In my readings, the Ark wasn't said to be leveling mountains or laying waste, but armies that carried seemed to be invincible. Also, no pagan symbol would last long in the same room as the Ark (they had a tendency to shatter) and anyone who touched it and was impure, ie. anyone but the high priest, was struck dead immediately.

As for the Ten Commandmants and Aaron's staff, two possibilities I see fit: 1) throughout life in the desert, they were worn down to nothing but sand, or 2) were replaced by God for the equal weight in holy sand. This one seems more probable, as the mystic powers of the Ark were so tremendous.
For further reading, I suggest the book Mysteries of the Bible, Reader's digest, 1988. Not only does it have a whole chapter dedicated to this holy of holies artifacts, but it has several paintings and references to it. I couldn't find anything on Shishak, but Tanis was a fictional city, either that or forgotten completely. Anything can happen...
