They make a big deal in the beginning of "Raiders" about how Indy doesn't believe in the Ark or any hocus pocus and since "Temple of Doom" it does look like he didn't learn anything from his adventures with Mola Ram. This can be excused because, prequel or not, "Raiders" was made before "Temple" and there was no thought at the time of there being a sequel so some contradiction is inevitable.
It's not as easy to explain it away in "Last Crusade." I think they just sacrificed some consistancy to heighten the dramatic tension.
In real life there's no way that Indy could've experienced what he did with the Ark and not been changed. Consider how many people have been converted without so dramatic a demonstration of God's power.
But at the end of "Raiders" Indy does seem like a believer. Remember how he calls the Army guys fools and says how they don't know what they've got with the Ark.
By the end of "Last Crusade" I think Indy would be a very confused man having seen a powerful demonstration of three different mythologies.
I think he would be searching for some spiritual path but which one would he take? The Grail legend is only marginally connected to Christianity. The Ark might point him to Judaism. And how would he explain Mola Ram's magic?
It would be interesting to see what kind of man Indy turned out to be.
