First, I'd say that Indy's whole catacomb adventure occured under the library, and after it was over, he emerged from the sewer just outside it. As far as Indy knew at that point, Marcus was still inside the church (which is correct). I'm guessing they most likely went back in to get him anyway and were quite surprised to find him unconscious. From Indy's POV, all he knew was that there were running rats and then a big wall of fire in the catacombs.

Secondly, all I can say is know thy enemy. Unlike Dr. Jones, who is a single individual and can be dealt with "easily" (i.e. death ), the Nazi's are a large organization. They can't hope to stop them simply by killing them. Hitler would just send more and more guys down there until he finally overran them with a whole Panzer division :) I'm sure the fanatic's organization has been monitoring the Nazi progress for a long time, and as such has gathered info on other areas of their grail operation ( Henry Sr.'s kidnapping ).

Third...didn't Belloq have rome kind of rail tracks going around part of his encampment w/ the Nazis? It's been a while since I watched Raiders so I'm not sure but I think he did...could be wrong though.
