One missing scene that helps clear up a plot hole is how Indiana manages to survive his trip aboard the Nazi sub. In an interview, Lawrence Kasdan noted regretting a scene being cut which showed Indy lashing himself to the sub's periscope with his whip, just managing to stay over the water. Apparently it slowed the sub montage.
