Well, in Raiders, Indy says something to the effect of If this is about his joining the army, he's already served. This occurs when talking to the army intelligence men. Perhaps there was some law against serving twice, or the army couldn't draft someone who had already served? I have no idea about the laws back then, if anyone knows, please share.
Another thing to consider is that Indy also got the Ark, and stopped the Nazis from getting the Holy Grail. Perhaps he was placed on "special assignment" in order to foil the Nazis from getting anymore powerful artifacts? After all, his abilities would probably be wasted in straight out fighting.
